So I have tried to install a few of the old themes. I am noticing the css files are not being called? Where inside of this script dose it call the new theme css files?

Yes I did but here is the odd part. I created a dev site inside of the root of the main site and that one works perfectly fine. The root site is the one having the issue? Any ideas why thatvwould be?

Then there seems something wrong with your installation, did you enabled theme after upload?

I tried that theme same thing no style sheet is getting called in the head.

Many of themes are not working on OSSN v4.x or 3.x if you are installing facebook similar theme i suggest you to see :
